Let's assume I have, say [[[Krosan Cloudscraper]]] in play and an opponent is trying to [[[Unsummon]]] it. I cast [[[Not of This World]]] on the Unsummon and the opponent decides to [[[Counterspell]]] my Not of This World. Obviously I can't counter [[[Counterspell]]] with [[[Not of This World]]] since it's not a valid target, but can I still counter the original [[[Unsummon]]] if I have another [[[Not of This World]]]?

Yes. When you go to cast your second [[[Not of this World]]], you would need to choose your target for the spell as you cast it. [[[Unsummon]]] legal target, because it is a spell or ability that targets a creature you control.
Note that you can either cast the second [[[Not of this World]]] right away, while the other one and [[[Counterspell]]] is still on the stack, or you could also wait until [[[Counterspell]]] resolves, and cast it then. The end result would be the same either way.
